The target will be confused by whatever the caster wants them to be confused at. The Confundus Charm does not cause general and a constant state of confusion in someone.
For example: A caster tells their target that the sky is green. The target, then explains that the sky is not green. The caster casts a Confundus Charm upon the target. The target then believes the sky is green.
If you wished to make the target confused at something else, then you would need to cast the Confundus Charm again.
The General Counter-Spell (Finite Incantatem) will not undo the effects of a Confundus Charm. There is no counter-charm and it will simply wear off in time.
